Their other friends rescued them, but they haven't returned yet to Bagong Pag-asa. It is also revealed that the place they are in is the hideout of insurgents and criminals. The kids then seek help from someone living in the forests, but it turns out that he is a member of the gang, "Batang Iwahid" (Iwahid Kid). Batang Iwahid is a group of young teenage boys based in the town of San Isidro who rob people and/or kidnap them for ransom. However, they never kill citizens, they are only getting blamed for what the other gangs do. They shoot Enrique while he and the policemen were finding Santino and the other kids; Enrique survives as Santino prays over him while he was with the kidnappers, and the search for the children goes on. Some of the other children were able to be rescued, but Santino was still being held captive. It seems that the rebel group's leader, Froilan, has a special income generating plan for the child. Upon learning this, Enrique hassles the authorities’ search and rescue operation, in order to save their town's hailed child, and promote his political agenda as well. On the other hand, Malena runs out of town with her son Rico to get Enrique, and her growing love for him, out of her mind once and for all, which immediately infuriates the latter. Santino, however, was then rescued by the police, with Froilan and his men going to jail.[4] Anita decides to act with finality regarding the case against her. Meanwhile, a strange disease wreaks havoc across town. Exasperated by the constant fighting of his parents, Rico runs away from home. Santino and his friends try to stop Rico, but they all find themselves lost in the middle of a forest. Santino and his friends remain lost in the wilderness of a nearby forest. Meanwhile, their parents and guardians search non-stop to find them. The parents of the missing children begin to lose hope in finding them. With Father Anthony's and Santino's encouraging words, however, their respective groups learn to keep their faiths strong and hope to reunite them with their loved ones. Anita's secret for thirty years has been revealed. Meanwhile, Santino befriends the destitute Ina. Rico learns about the situation of his father from the rebels. Meanwhile, Santino's life is put at risk as the leader of the rebels discovers his healing ability. The kidnappers tighten their grip on Santino upon learning of his ability to heal people. While the rebels use Santino's power to extort food from the townspeople, Malena leaves Bagong Pag-asa with Rico. Santino faints out of exhaustion, leading Artemio to urge his fellow villagers to go against Froilan and his troops. Meanwhile, Randy helps the police officers in locating the kidnappers' hideout. Froilan incites more fear among the village folk by threatening to kill anyone who will stand in his way. Mario, Selda, and the rest of the police officers in Bagong Pag-asa arrive to rescue Santino.

After saving Rico, Malena runs away with the kid after knowing that she still loves Enrique. In Malena's disappearance, Enrique launched his secret plan to build a town casino. The town was divided by the choices of Yes or No on the plan. A kidnapper then called Enrique if he wants his son back. Enrique gave a 1 million ransom money in exchange for his son. Havoc is in the midst, when the farmers refuse to leave their land because of casino being planned to be made. Stampede accidentally happened after one of the farmers was shot. Santino was the most affected by the stampede, where he had a near death experience in the hospital and where he met his mother in Heaven telling him that it is not his time yet because he still needs to find his father. After surviving the stampede. The social workers showed up saying that they need to take Santino away due to the accident. Upon this, Enrique planned to take temporary custody of Santino so that he wouldn't need to leave town. Surprisingly, Malena finds her way back home after she accidentally fell asleep in a delivery truck bound for Atong and Baby's store; she is very weak so she has to be taken immediately to the hospital. During Enrique's visit with Rico and Santino, Malena grows inevitably furious. Enraged in anger, she persistently exclaims that Enrique is the one responsible for all her mishaps. Malena sneaks out of the hospital to purposely barge in Enrique's house; and there she shamelessly blames her husband and his newly adopted son, Santino, for all her mishaps. The next day, Malena unexpectedly bumps into Santino and Rico in the monastery. Immediately, she excitedly approaches her son, but refuses to even come near her; and after she accidentally hurts Santino on the incident, she finally realizes how attached his son has grown towards his undisclosed half-brother. Malena then pays Arturo to kidnap Santino; the latter agrees to do so in order to prevent he and his wife to have their child adopted. However, the wife of Arturo confessed to Father Jose about the situation. Whilst Father Jose told Mario about what could happen, Father Jose broke the seal of confession in exchange for Santino's safety.[4]

Malena and Enrique started to reconcile. Rico and his family went back together again. Santino also started to reunite with the priests again. Meanwhile, the DSWD came to the monastery and needed to take Santino away from the priests because another couple saw the records of all the kids in the DSWD. They also saw the records of Santino so they planned to take Santino. The couple adopted Santino, but the wife tried to "re-live" her dead son in the person of Santino.[4] This caused the couple problems, and it was decided that he be returned to the DSWD. Meanwhile, Rico's accident finally makes Malena a changed woman. Aside from paying Santino the proper apologies for all her misdeeds, Malena also drops by Baby and Ato's store to say sorry for all her shortcomings. Later, after having a fight with Tilde, Malena's fall off a cliff put her in a rather critical condition, which eventually led to her untimely death. Santino tries reviving her, just as Rico requested, but even his miraculous hands couldn't change Malena's fate. On the other hand, Tilde's previous threats to Malena instantly backfire. Incidentally, someone witnessed what she had done to Malena. Father Jose applies for a job in a nearby resort, but it was discovered that his workplace is actually a casino. Santino sees Enrique in the place; the latter asked him to remain silent about that, but the former refused. Enrique decides to get back with Malena and withdraw his petition to adopt Santino. Tilde plans on breaking the news to Enrique about her pregnancy. Santino returns to the monastery and reunites with the priests. Meanwhile, Enrique breaks up with Tilde. Father Jose decides to adopt Santino after the DSWD denied a request to turn over the custody of the child to the priests. However, he later learns that a couple is also interested to adopt Santino. With a heavy heart, Father Jose turns over the custody of Santino to Vicky and Manny. Heeding the advice of the priests, Santino opens his heart to his adoptive parents. Santino bids farewell to Bagong Pag-asa as he moves in with his foster parents. Vicky treats Santino like the son she lost. Malena receives another threat. Santino does his best to learn how to ice skate in order to please Vicky. He also prepares a surprise for Manny, but his adoptive father's reaction was far from what he expected. Although struggling with ice skating, Santino decides to join a competition to make Vicky happy. Meanwhile, Tilde seeks Enrique's help as she experiences bleeding. A huge fight erupts between Vicky and Manny over the way Vicky is treating Santino. Enrique orders Robert to get help for Tilde and look after her while she recovers. With Santino's help, Vicky comes to terms with Junjun's death. While Enrique checks on Tilde, his family meets an accident. Father Jose's dream becomes a reality as he wins custody of Santino. When an accident puts Rico in a coma, a desperate Malena seeks out Santino for help. The accident leads to a change of heart for Malena. She apologizes to everyone she has hurt in the past and resolves to turn over a new leaf. Malena and Enrique enjoy a pleasant outing with Rico and Santino until she receives a threat regarding her involvement in Teresa's death. Meanwhile, Mario leads a police raid of an alleged illegal gambling den. In a sincere effort to change, Malena approaches every person she has wronged in the past for forgiveness. Meanwhile, Robert and Gregor put their plot in motion. Amid a bitter confrontation with Tilde, Malena winds up in the same dire situation where Teresa met her demise. Despite their best efforts, Santino and the authorities fail to save Malena. Though still grieving, the Rodrigos put on a brave face and hold Malena's wake at the mansion. Stella soon arrives home, only to find the tragedy that befell their family. Enrique does everything in his power to bring justice to his wife's death, unaware that Robert is conniving with Tilde and Marlon to mislead the police. Soon, Malena's family and friends bring her to her final resting place. Enrique loses control of himself as he continues to mourn Malena's death. Making things worse for him, Enrique learns that Malena left him with nothing and that Anita is already acquitted. Father Jose starts working as a cook in Gregor's rest house. Enrique moves out of the mansion after Anita's return from incarceration. Robert offers to help Enrique earn money for the upcoming elections through his illegal gambling venture in town. Santino discovers that the rest house where Father Jose works is being used as a gambling den. Mario tries to find evidence that will prove Santino's claim, but only gets into trouble for it.

Jueteng is prevalent in Bagong Pag-Asa, and Mario and the other policemen begin to hunt down the perpetrators. It is revealed that Enrique himself is involved in jueteng.[4] With his position at stake, Enrique pleads with Santino to lie about his involvement with the gambling syndicate operating in town. As the mayor stages a public speech to clear up his name, Santino decides to tell the truth. A falling-out ensues between Enrique and Santino after the latter exposed Enrique's association with the gambling syndicate. Though his reputation is already destroyed, Enrique returns to the office to assume his role as mayor. Enrique reverts to his evil ways and is hell-bent on crushing all his adversaries. Councilor Arnaiz brews a plan of his own to destroy Enrique and even tries to use Santino's statements to his advantage. Enrique uses his power and influence to ensure Councilor Arnaiz's withdrawal of the corruption charges against the mayor. In turn, the hold of Enrique over Bagong Pag-asa becomes stronger. Paco decides to cut off his ties with Santino and their friends in exchange for a convenient life with gambling. Mario's investigation on the jueteng operations begins to annoy Robert and Enrique. Despite catching a jueteng banker, Mario still fails to get the police chief's approval on investigating the gambling operations further. As he and his family receive threats, the policeman grows more determined to seize the jueteng operators. Seeing how illegal gambling brought misfortunes to his friends, Paco decides to change his ways and resolves to help Mario in his investigation. The persistent policeman later receives a challenging mission from Enrique. Mayor Enrique's intentions behind his recent actions instill doubts on Mario and the priests. The priests fear for Santino's safety after the boy's reconciliation with the mayor. Robert's attempt to retrieve his sack of jueteng profit ends up in a scramble for money. As the effects of illegal gambling on Bagong Pag-asa's citizens reach tipping point, the heavens respond with a series of weather anomalies.

Santino meets Aling Soledad, a grumpy elderly woman who happens to be everyone's enemy due to her remorseless greed. Pretty much aware of the scarcity of water in Bagong Pag-asa, she ends up selling her remaining supply for a pretty unreasonable price. Despite the old lady's bad reputation, Santino and his friends end up defending her from enraged neighbors; but instead of showing gratitude to the said kids, she ends up driving them away. On the other hand, the heat wave phenomenon in Bagong Pag-asa finally takes its toll on its residents; but despite the said fact, Enrique remains unmoved regarding the matter. Enrique then verbally harasses Mario, whom he accused of being Bagong Pag-asa's jueteng lord. A fire in Bagong Pag-asa destroyed Atong and Baby's livelihood; a newly-wed (to Tilde) Enrique helped them, but in return they would have to blame Cocoy for the fire, even if the fire was just an accident. This causes the disappearance of both Cocoy and Santino from Bagong Pag-asa.[4] As Enrique focuses on his political career, the people of Bagong Pag-asa suffer the severity of heat. In the middle of the crisis, Santino meets an old woman taking advantage of the situation. Despite Santino's effort to reach out to her, Soledad continues to refuse the friendship that he has been offering her. Meanwhile, Tilde finds a way to let everyone know about her relationship with the mayor. Tilde secretly rejoices as her relationship with Enrique finally becomes known to everyone in Bagong Pag-asa. An unsuspecting Mario falls into Robert's trap. Mario finds himself in a tight spot as he is found with sufficient evidence that can implicate him in the town's jueteng activities. Enrique celebrates his triumph with a surprise to Tilde. Mario begins to lose hope as the weight of his enemies continues to press down on him. Enrique announces his marriage to Tilde before everyone in Bagong Pag-asa. Santino comes up with a bright idea to gather signatures in a petition for Mario's freedom, only to see their efforts being torn apart by Mayor Enrique. Father Anthony uses the opportunity to rally for Mario's cause as he presides over Enrique and Tilde's wedding. Santino performs another miracle during the wedding. Enrique makes a quick move and takes advantage of Santino's recent miraculous act. Father Anthony's consistent critique of the mayor soon endangers his life. Finding Father Anthony's lifeless body shocks the priests and brings them to despair. A grief-stricken Santino prays for the revival of the old priest. A group of farmers rallies to the church for Santino's miracle on their dry land. Enrique instructs Chief Guevarra to use violence on the farmers under Mario's command. A bountiful harvest following the sudden downpour convinces the people of Bagong Pag-asa of miracles through their prayers. Enrique uses the situation to get to Mario by turning the people's attention to Santino. Santino performs another miracle before the people as he saves Baby and Ato's children from their burning house unscathed. As the people of Bagong Pag-asa further put Santino on the pedestal, Enrique makes good use of the situation. The priests continue to have a hard time pacifying the townspeople as they demand Santino's miracles. Enrique adds to the church's troubles as he ensures Cocoy's arrest for the fire incident. Cocoy is put behind bars, prompting Mario to question the judge who issued the warrant of arrest. The priests discover that Santino is missing. As Santino deals with his captor, Cocoy escapes prison to look for the young boy. Cocoy saves Santino from Augusto and his men. As he plans to bring Santino back to the monastery, a raging group of townspeople, who want to use Santino for their own gain, go after them, prompting Cocoy to take Santino away from the town.

Santa Claus pursues his calling of giving out gifts from one house to another, and surprisingly, he ends up finding himself in his very own house. Immediately, his son Ramon recognizes him; but instead of greeting him with a hearty welcome, the lad instantly shoves him away. Ramon tries warning his younger sister Lea. Surprisingly, in contrast to her brother's display of disgust, Lea is somehow looking forward to seeing her biological father; so she makes it a plan to look for him before her time finally runs out. In order to fulfill his promise to Totoy, Santino drops by the hospital to lay his miraculous hand on Lea; and after successfully doing so, they rush to the precinct in order to check on Totoy's condition. Incidentally, Totoy had decided to donate his own heart in order to save his daughter's life but Santino heals Lea. Lea & Ramon reunite with their estranged father Totoy.[15] Cocoy and Santino eventually lose the company of each other while attempting to elude the police officers running after them. Santino then meets a strange new friend, Totoy. Enrique orders his men to organize a major manhunt for Cocoy. Mario confronts Enrique and urges him to settle their dispute man to man after learning about the latter's possible involvement in Cocoy's imprisonment. Totoy finally admits the truth to Santino about his past. Cocoy becomes a full-pledged fugitive as a manhunt toward his arrest begins. Meanwhile, Totoy resolves to fulfill his promise to his children as he admits the truth about his escape from prison to Santino. Enrique offers a large sum of money for the immediate return of Santino to Bagong Pag-asa. Totoy finally reunites with Lea, but an unexpected incident pulls him farther away from his daughter. Santino miraculously heals the ailing Leah and save her father Lolo Totoy from serious trouble. Unfortunately, the public continues to hunt down Santino due to the hefty reward money offered by Mayor Enrique.

During one of their conversations, Santino tells Mia about the 1-million-peso reward Enrique is giving out in exchange for him and others are also in pursuit of the reward money; and upon learning about this, the young lady couldn't help but feel the urge of getting her hand on the said bundle of cash. She surprisingly feels guilt-stricken upon realizing how the kid actually trusts her with his dear life. Father Jose finds a way to search for employment and instantly gets one during a job opening at Jeff's house after the said employer brusquely fires the newly hired for the particular position. Jeff is a crippled businessman who owns a popular toy store and is pretty notorious among his employees and customers, most especially in his toy store, as well as his clients and other people for being irate, cruel, and somehow greedy despite being a good man. One instance of his cruelty is blaming his employees for failures such as lack of sales.[16][15] After Santino heals Jeff, the latter continues his cruelty. Despite being quite nice to Santino, during a conversation, Jeff grows irate and banishes Santino with a statement that he does not acknowledge God or Jesus Christ, calling them as false people who never exist. When thieves try to rob Jeff's toy store during the mall's closing hours, Mino is shot while Jeff is brutally beaten while trying to defend himself. At the hospital, while Santino heals Mino, a recuperating Jeff invites Santino for a conversation. It is here that he reveals that he was abused during his childhood wherein he lost his ability to walk and became wheelchair-bound for years and this caused his cruelty towards others. In the end, after he and Mino recover, he thanks Santino, acknowledges God, and reconciles with his workers. Father Jose applies for a job as a cook to a coldhearted toy store owner. Tilde advises Enrique to cut his ties with Robert to avoid getting involved in his crimes. Santino heals Jeff as he believes that the paralysis of the latter causes his coldheartedness. However, contrary to what Santino hoped for, Jeff's attitude becomes worse. Enrique breaks ties with Robert and apologizes to the people of Bagong Pag-asa. Santino tries to help Jeff become sensitive to his employees. Mario searches Enrique's house for evidence that will prove the latter's connection with Robert and Gregor. Buboy quits his job after Jeff refuses to lend him money for Anna's hospitalization. Tension builds up between Mario and Enrique when the former finally files his certificate of candidacy for mayor. The people of Bagong Pag-asa celebrate Christmas. An incident at the toy store changes Jeff's life for the better. Meanwhile, Enrique makes a move to get his brother out of prison.

Without hesitation, Enrique gives his full support to Franco's case. It is then proven that Enrique is Santino's real father, and the DNA sample Franco gave was actually Enrique's. After Enrique's death, Tilde was arrested for being involved in the death of Malena. However, she was able to escape under the pretense of labor; while being driven, she got the gun of Dante, the policeman driving the vehicle. Rico was resentful of Santino because of their father's death. Santino then felt sad as he believes he's bad luck due to the death of Enrique and the anger of Rico; Father Jose told him that he was not the Santino who was trying to be happy despite the hardships and trials. Meanwhile, Santino was being told by a voice (possibly Satan's) that he should come to it and he was cursed by Bro. He ends up being helped by angels on his way and ends up at a home for the homeless, run by Lola Milgaros, a blind grandmother. Meanwhile, a Filipino-Chinese businessman named Mr. Chan is trying to put into action his plan to take the house and the land where it stands for his business expansion. He constantly tries to take the place but also fails. Santino meets Mr. Chan and discovers his ailing daughter whom he heals. Mr. Chan continues to do his pursuit despite his daughter's recovery and also still doesn't believe in God. On one night, Lola Milagros' home is set on fire by arsonists and miracles happen when rain falls and stops the fire. Learning of the incident, Mr. Chan has a change of heart and quits his pursuit by giving Milagros a check of a huge sum of money for repairs and necessities. The recent tragedies in his life make Santino believe that Bro does not love him anymore. To avoid any of his loved ones to suffer, Santino runs away from home. As Santino goes farther away from home, he meets random kind people who constantly remind him that events happen for a reason. Soon, Santino meets a generous old woman named Milagros and stays in her house. News of Rico's foresight spread around town as his predictions of natural disasters come true one after the other. Soon, Rico foretells a big earthquake, sending everyone in Bagong Pag-asa into fear and panic. After the disastrous effects of the earthquake on the people of Bagong Pag-asa, Rico announces more dubious prophecies. Mr. Chan's henchmen attempt to eliminate Milagros. As the situation in Bagong Pag-asa worsens, Mario gets appointed as the town's officer-in-charge. Upon saving Milagros' family from a razing fire, Santino helps them reconcile with Mr. Chan. A Manila-based journalist named Paulo Peñaflor arrives at Bagong Pag-asa to search for news featuring the miracles in the small town. And to his delight, he alone gets his hands on the most sensational news there is, Rico's exclusive encounters with his so-called Bro (later revealed as Satan). Though a non-believer of such events, Paulo pursues this rather controversial issue for his show's sake. Santino has now returned to Bagong Pag-asa, but his former petty argument with Rico turns out to be a completely heated dispute. Apparently, Santino tries relaying Bro's real message to Rico, which instantly infuriates the latter. Given the rather controversial situation, Paulo then gets another angle for a truly sensational scoop. And to his surprise, the tension is further heightened up by Tilde's hired con-artist. This results in an accident which endangered Stella's life; but fortunately, Santino is around to save her. Meanwhile, detainees in Bagong Pag-asa's jail held the police chief hostage, and ordered all policemen to give them their arms. After the commotion in Bagong Pag-asa Jail ended in a miracle, a group of radicals led by Tilde's con-artist try to get Santino to perform more miracles so they may believe. Their actions however compromise Santino's safety and eventually puts his life in danger. Hearing of this, Paolo rescues Santino (who is fleeing from the radicals) and makes him stay in a secluded countryside villa he rented for his tenure in Bagong Pag-asa. There he takes care of Santino until it is safe for him to return. As the situation in Bagong Pag-asa worsens, Mario gets appointed as the town's officer-in-charge. Upon saving Milagros' family from a razing fire, Santino helps them reconcile with Mr. Chan. The grim conditions in Bagong Pag-asa heighten as Paulo, a journalist from Manila, features Rico's story. Santino returns to Bagong Pag-asa and finally clarifies the situation to Bro. Paulo uses his skills to create a sensational news feature about the disparate messages of Rico and Santino. Meanwhile, Santino yearns for his late mother. Reporters from international media take interest in the conundrum in Bagong Pag-Asa following the release of Paolo's article. Santino's unintended sardonic remark silences Paolo from his gab. The disorder in Bagong Pag-asa reaches uncontrollable heights as Rico's supporters rally toward the municipal hall. Amid the chaos, Bro hears Santino's prayers and intervenes before any blood is shed. The priests decide to make Santino flee Bagong Pag-asa as the townspeople begin their clamor when the boy fails to heal a crippled child. Meanwhile, Tilde becomes more determined to seize Santino as she is diagnosed with colon cancer.

In one interview session, Paolo reveals to Santino an event that triggered his loss of faith in Christ; during his tenure as a missionary, the bombing of a chapel built by his congregation resulted in the death of several people and his co-missionaries. In the remains of the chapel, he managed to save a baby which died when he thought Jesus would help it. He threw away his habit and abandoned his vocation in despair. At the monastery, the monks and Mario collaborate with each other to find Santino. Santino grants Paulo an exclusive interview, which Paulo hopes to expose the boy's fraudulence because of Bro. Meanwhile, Rico shares more details of his dream about Santino's fate in hopes of saving his brother. Paolo turns Santino over to Mario and the police chief before going on an errand. As Mario contacts the monks of Santino's safety while driving the latter back to Bagong Pag-asa, Tilde deviously abducts Mario's daughter Joy, and calls Mario to request that Santino be brought to her in exchange for Joy's release. Santino convinces Mario that he would respond to Tilde's request; Mario agreeing unconditionally out of his desperate situation. Although Mario would not be giving Santino to Tilde, the young boy was abducted by Tilde, who asked the former to cure her sickness. Tilde was enraged and locked up Santino in a closet when Santino refused to heal her since he has no more power to cure the sick. Tilde then insistently commands him to lay his miraculous hands on her, but she accidentally pushes Santino off a flight of stairs, causing Santino's head to hit very hard on the floor, thus, causing him to instantly lose his consciousness—just as Rico once predicted. Santino was then hospitalized, but when his chances of survival were declining, the priests then decided to bring his dying body to the monastery. Santino dies in the monastery, and his wish to reunite with his parents was finally granted, though it caused deep grief to everyone. People then flocked to Bagong Pag-asa in order to pay the necessary respects to his remains, while Tilde awaits sentencing for her crimes. During funeral preparations were underway, Santino wakes up alive after he was told by his parents (revealed to be Enrique and Teresa) in the afterlife that the time for him to be reunited with them has not yet come, and he still needs to continue his mission on Earth, and to be with and protect his half-brother Rico. This miracle was witnessed by Paolo, who saw the young boy sitting alongside Bro. People of Bagong Pag-asa rejoiced upon seeing Santino alive once more. This occurrence brought back Paolo's faith in God, and Santino lives a normal life thereafter. In the end of the series, Paolo gives a narration on what hope for him is and how Santino changed his life, and is now back on his vocation of priesthood after witnessing the miracle. Paulo finally acknowledges his inability to break Santino off his faith in Bro and resolves to return the boy to his family. However, Tilde breaks their happy reunion as she kidnaps Joy in exchange for the young orphan. Mario and the authorities' rescue operation takes a turn for the worse when Tilde manages to take Santino and flee. At her hideout, she forces the young orphan to cure her illness. Alone and afraid, Santino pours his heart out as he tells Bro his ultimate wish. Later, the boy fights for his dear life after suffering an accident at Tilde's hideout. Santino passes away and the people of Bagong Pag-asa unite in mourning. The boy meets his parents, Bro, and Mama Mary in heaven where he gets reminded of his unfinished mission on earth.
