From Old Japanese, from Proto-Japonic *napay.
Apophonic form of 苗 (nawa, “seedling”, bound form, only used in compounds (e.g. 苗代 (nawashiro, “seedling bed”))), with the fusion of emphatic nominal particle い (i), similar to nouns such as 神 (kamu + i → kami, “god”) and 目 (ma + i → me, “eye”).
